It is better to think about the garnishee as being “suspended” until you return to work or otherwise deal with it. Garnishees only stop when they’ve been paid in full or you’ve dealt with them in some legal manner – for example by filing for bankruptcy or a proposal.
If you’re asking if your EI will be garnisheed while you are on medical leave the answer is probably not. (Legally it can be garnisheed, but practically speaking it is just not done).
